According to one view the name is due to the cavities and caves along the coast (koufio=hollow) that appeared huge to pirates that roamed the area, making them believe that the islands were hollow. 

Two Protocycladic settlements have been found on Ano Koufonissi, the first on the eastern side of the present-day village and the second near the chapel of Agios Nikolaos, at Potamia position.

The settlement of Chora on the southwest coast of Koufonisi is a characteristic example of Cycladic architecture.
